Keroro bir uzaylıdır. Ancak kurbağa şekline girerek Hinata ailesinin evinde gizlenir. Keroro bir grup asker ile Keron Gezegeni'nden gelen işgalciler tarafından dünyaya gönderilmiştir. Amaç dünyada bir inceleme yapmaktır. İncelemenin adı Pekopon incelemesidir. Fakat Keroro saklandığı evde Natsumi tarafından bulunur. Natsumi'nin erkek kardeşi olan Fuyuki Keroro'ya ait olan KeroBall adı verilen topu alır. Fuyuki bu top ile işgalcilere istemeden de olsa mesajlar yollar. Bunun üzerine işgalciler Keroro ve arkadaşlarını dünyada bırakırlar.
Böylece Keroro Hinata'ların evinde kalmaya başlar. Keroro bir taraftan arkadaşlarını arar, bir taraftan da istila planları yapar.
Evde komik olaylar yaşanmaya başlar.
