C.E. 71.yılında genetik özellikleri arttırılmış Coordinatorler ve değişime uğramamış Doğallar arasındaki savaş devam etmektedir. Coordinatorlerin üstün teknolojisini yakalamaya çalışan Dünya Birliği (Doğallar), tarafsız olarak kabul edilen Heliopolis Kolonisi'nde kendi GUNDAM'lerini gizlice geliştirmektedir.
Koloni, ZAFT (Coordinatorler) tarafından saldırıya uğrar. Saldırının amacı prototip halindeki beş GUNDAM'den dördünü ele geçirmektir. Çatışmanın ortasında kalan endüstri öğrencisi Kira Yamato, geriye kalan Strike GUNDAM'le grubu durdurmaya çalışır. Bu arada eski dostu Athrun'ın bu grupta olduğunu öğrenir. Ve kendini, arkadaşlarını ve insanlarını korumaya zorlandığı bir savaşın içinde bulur.
